Managing notebook size

I'm trying to get a handle of how or why my lecture notebooks are so bloated. I've been bringing in all images and manuscripts that I use for my class as pdf files for easy printing on the web version and I know that this can add some bulk. However, after saving a copy of my lecture notebook and removing all imported pdfs and removing the discard attachments in the index and saving once more yields a file of exactly the same size as before I removed anything. This doesn't make sense to me. Any ideas?

If you checked the file size in the Finder, then removed discarded attachments, etc., and then checked the file size again, the Finder is just reporting the wrong size. It thinks the Notebook hasn't changed when it really has, and so it thinks it can just report the old file size rather than recompute it. I know how to force a recomputation from the command line but I don't know about through the Finder itself.
